Iraq had an odious regime under Saddam, but it wasn't connected much at all to the more pernicious worldwide Islamic extremist terrorism that's the real problem these days.

If McCloy thought that there was no suspicion at all, I rather doubt that he would have put in a qualifying phrase such as "for the most part." This is especially true because his memo was attempting to justify the amount of money that the government was spending on feeding the internees. If I were being hassled about how much I was spending, and I felt that I needed to justify it, I wouldn't add a qualifier like this to the "under no suspicion" statement--simply because it weakens the argument.
